I don't know if we will see their deaths or not, but I think they will be okay. And I think because the Weeping Angels could be involved in whatever happens to them, the two might not be mutually exclusive. I am afraid to be more spoilery than that, because I have read a lot of theories.
I have heard rumors that the BBC have hinted she may be a recurring character, so maybe we will see her again!
But even so, is recycling the same clothes from yesterday, even if you took them off and folded them neatly, a thing that you can do if you work in a hospital? It seems like it shouldn't be, but maybe it is. Clearly I am thinking about this too much....
I have no idea how they explain anything, yeah, it must be nuts. Amy's whole family seemed remarkably tolerant of the Doctor when he MATERIALIZED HIS TIMESHIP IN THE MIDDLE OF HER WEDDING though, so who knows. Maybe as a family they are all quite imaginative.
Maybe Amy and Rory never actually have to know. Like, as long as there is still a River around to pop in to see them during their lifetimes, she is for all intents and purposes "still alive," so. And River doesn't really know, although she has vague notions that such a day might be coming, so it's only the Doctor carrying that sadness. :/
