The Big Bang/cracks in time question

ladymercury_10So Amy and Rory remember the Doctor even in the new universe, and they remember their adventures. But if those adventures, strictly speaking, never happened, is everything they did all season now undone? Is the star whale still suffering? Is the Silurian situation still unresolved? Is there still a Krafayis wandering about in Holland?
Clearly I think about this too much. Anybody thought their way to an answer?
Also, and I think I'm borrowing someone else's question here, In the end of Flesh and Stone, River says she'll see the Doctor again "when the Pandorica opens," which means that episode happened first in her personal timeline (maybe in a linear timeline, too, I don't know). So how are there still cracks in time all over that spaceship? And if this is just another thing that will be erased when the universe restarts, isn't that awfully weird from the perspective of River's travels?
